hello I had a payment plan for my parking ticket, mailed the checks on time. and I got a notice to pay penalty which is more than double the amount of original ticket charge. I called, they say I made the first payment in person at their office 13 days after the due date. and they say I cannot dispute because the stamp on the check they have is a proof that I made the payment in person. it's totally not true. is there a way I can dispute?

Show that the stamp on the check is from the day you say it was paid. Was it a personal check? If so, go to your bank or go online and get a copy of the reverse of it, which will show the date confirming your date. Then you can ask the court to remove the penalty fee. Good luck to you.
