Our employee put the wrong type of fuel into a straight truck, causing about $4000 worth of damage, because he was not paying attention at the pump. If we have him sign an agreement, can we legally deduct money from his paychecks to pay for the repairs?

Generally, you only can deduct money from your employee's paycheck if the employee agrees. It may be that the agreement to which you refer would cover it, but an attorney would want to review that agreement before committing to an answer to your question.
