Can a landlord legally charge us for repairs to items that were not working and were properly reported to her prior to move out?

We have doors that do not properly latch, and have not properly latched since we moved in. We have floors that were scraped up upon move in (pictures were taken) and carpets were not new or clean upon move in. There was a damage to a tub liner during our tenancy. She sent her contractor over and a repair (not replacement was made) that she authorized. There is damage to drywall in the basement due to excessive water repeatedly. Also mold issues in the basement. All of these things were reported as soon as they were identified.

Dear Oswego Tenant: Generally, a landlord may invade the tenant security deposit to repair damage caused by tenant use beyond ordinary wear and not to fix conditions requiring repair caused by the landlord's neglect.
