The question is “do you regularly reside on the legal and physical custody of your US Citizen Parent?”. I did regularly resided with my US Citizen parent when I was under 18. But now I am not living with him anymore. I put yes since I did live with him when I was still a minor. Is that correct? Or should I put no?

"Regularly" alludes to both the past and present, not just the past. Properly preparing an approvable N-600 application is a difficult (and highly laborious) process. Make sure to work with an experienced lawyer on this - don't try to do it on your own, you may come to regret it.
