You can apply for change of status within the US. It is advisable to stay in status till the COS comes through just in case it is rejected. You need to watch out for the 2 year residency requirement before you chalk out your future immigration plans.

Actually, it depends on the type of J-1 program you were admitted for. If you are subject to the two-year foreign residence requirement, you are not permitted to change status in the US at all, and would have to apply for any new visa in your home country.
