My grandma died, I owed her money, I paid her back but cannot prove it. My dad's sister is trying to take the money out of my dad's inheritance. Is my dad legally responsible for this debt?

It is hard to imagine how your father could be responsible for your debt. While the laws of each state are distinct, I have never heard of a state that has any law such as this, if you are not a minor. If your aunt tries t do this, your father should consult an estate attorney in your state and expain the particulars.

If the estate administrator is your father's sister and she tries to reduce his inheritance, it is likely she will then be the one liable for her actions. Step carefully, because if she was the only beneficiary and/or joint owner of your grandma's assets, she may have the authority to do anything she wants. Involve an estate specialist in this and don't make any accusations prematurely, or else she may actually be able to follow through with her proposal.
