I am a freelance stylist which is manual labor, normally they would pay within 7 days. I work 1 or 2 days a month. The company is now asking me to sign NDA and have passed on my invoice to an employment agency who also are asking i sign a NDA and requires me to become a W2 employee obviously without the benifits. In a email they informed me I can not be paid for the work I have already done unless I sign the 2 NDA's and join the employment agency. they informed me 3 weeks after I had worked, is this legal?

In short, no. If you performed work you are entitled to be paid for it. They cannot legally withhold your pay on the condition that you sign some other agreement.
